The present study was carried out to assess the genetic diversity with a set of 20 rice genotypes differing for their anthocyanin pigmentation in different plant parts and grains using ISSR markers and to identify varietal specific markers between two rice genotypes (ASD 16 and TKM 9) which differ for their anthocyanin pigmentation involving ISSR and Simple Sequence Repeat (SSR) markers. Based on the diversity analysis across the 20 rice genotypes, two genotypes TKM 9 and ASD 16 were selected keeping the uniqueness of TKM 9's red grain and ASD 16's white grain for making a segregating population to study the inheritance of anthocyanin pigmentation. A total of 234 primer pairs of known SSR loci were surveyed on these two parents which resulted in the identification of 50 polymorphic loci which accounted to 21. 36 per cent to the total primer pairs used.
