New biological sequences are being generated with logarithmic rates virtue of that sequence alignment, and phylogenetic analysis is becoming increasingly significant to draw functional and evolutionary inference of a protein for better understanding of biomolecules to prevent the infectious diseases. The book has revealed that sequence alignment experience a number of inevitable controlling parameters such as substitution matrix, gap length, and gap extension and alignment algorithms. These variables lead to reduce accuracy and optimal score in alignment, which further effect the phylogenetic analysis. In addition, the impact of sequence and phylogenetic analysis on the structure based drug design becomes more pronounced with the motive to reducing the viral infections. Here, in this book, the work has been focused on a computational analysis and simulation of sequence alignment and phylogenetic analysis of HHV systems in the presence of alignment parameters and substitution models in conjunction with the factors on which these impairments depends.
