He made his La Liga debut on 23 December 2001, in a 0 1 home loss against Athletic de Bilbao. Muñoz went on to become an important first-team member with the Navarrese, appearing in 30 games during 2005 06 as the club finished fourth in the league, achieving UEFA Champions League qualification honours, while scoring five goals in as many wins (notably the winners at Deportivo de La Coruña and Atlético de Madrid). In the previous season's Copa del Rey, he netted five times in eight games to help Osasuna reach the final of the competition, notably once in a 3 1 quarterfinal home win against Sevilla FC (4 3 on aggregate).
